A better way to say you are using OpenPGP than you are using GnuPG is to say you are using the GNU Privacy Guard (GPG) as described in its man page.
Where are these keys stored?
As you have said, they are stored in /Users//Library/Keychains/Keychain Access.app/ on the Mac.
Why are there two passwords?
Because the keyfile password and the certfile password are the same password. The certfile is normally the same password as the keyfile, but for extra security, they both have different passwords.
Why does it ask for two passwords?
OpenPGP uses a more complex algorithm for encryption and decryption (using RSA and ElGamal), but they still use the same password for both. For the same reason, you are asked for both.
As for why OpenPGP doesn't use the same password as the keyfile and certfile - I don't know.
